53896ffca8 Use well and group controls from opm-common. 
This PR remove the usage of well_control_ from opm-core
and instead uses the control classes for wells and groups
from opm-common.
This PR also removes the usage of the group classes from
opm-core.

e33be89e6d Reimplement 'test_ecl_output' Unit Test Using ESmry 
This commit switches the 'test_ecl_output' unit test to using the
EclIO::ESmry class from OPM-Common.  We add simple alternative
implementations of ecl_get_field_var() and ecl_get_general_var() in
terms of ESmry to avoid rewriting the test code itself.

As class ESmry does currently not support reading non-unified
(separate) summary files (.S000n), we temporarily switch the deck to
using unified output.

72ae444566 Fixes for Dune < 2.6. 
The PreconditionerFactory requires 2.6, so this is addressed by
simply not using that code at all for Dune < 2.6. No FlexibleSolver
etc.

c21fd6f26d Add and use PreconditionerFactory class. 
This replaces the makePreconditoner() function. The main advantage
is that it is extensible, making it easy to for example add new
preconditioners to the factory at runtime. It supports both parallel
and serial preconditioners.

Also use it in flow_blackoil_dunecpr.cpp. Adds new command-line parameter,

d2efdcfaa5 Implement correct ignore thresholds for NNC with/without EDITNNC. 
It seems like eclipse ignores NNCs with small transmissibility.
Small means less than 1e-6 for Eclipse (Even if it says that it
is ignoring values below 1e-5 and/or zero values)!.
This commit now implements the same threshold during IO.

Also fixes a bug when applying EDITNNC, it needs to have cell1<=cell2 to work.

d329547463 EclProblem: clean up the time management code 
- when an episode/report step is over, the next is started by endEpisode()
- the problem does not deal with updating the simulation time anymore
- rename `episodeIdx` in to `reportStepIdx` the 'EclWriter' because
  this variable is -- and always has been -- the report step number
  used by some parts of `opm-output`'s ECL writing code (the report
  step number is equivalent to the episode index plus 1). IMO, the
  output and parser code should be made more consistent in regard of
  whether it expects 0-based or 1-based indices, but this is a story
  for another day.

ca69e2334a recovering well restart data for multisegment well 
When multisegment wells are involved for RESTART, based on the recovered
segment-related quantities as Opm::data::Segment objects, the segment
phase rates and segment pressure are recovered as part of the
WellStateFullyImplicitBlackoil.

value to report for each well.

We put the extraction of segment-related quantities into a new
helper function

    WellStateFullyImplicitBlackoil::reportSegmentResults()

to avoid cluttering up the body of report() more than absolutely
needed.

The primary use-case for this is assigning appropriate values to
items 8 through 11 of restart vector RSEG.  In turn, this will
enable restoring these quantities from a restart file.

55e452c605 Well State FIBO: Report() Segment Results by Seg-Numbers 
This commit adds a new data member, seg_number_, that maps a linear
segment index (0 .. #segments - 1) to the appropriate segment number
(segment ID).  This ensures that member function report() is able to
produce segment results in terms of user-assigned segment numbers
rather than linear indices internal to the simulator and its state
variables.  This, in turn, decouples the well state object from the
output (summary/restart) code and makes the restart facility more
self contained.

Rewrite the unit test for WellStateFullyImplicitBlackoil to account
for the new indexing scheme when assigning the synthetic segment
results.

While here, also abide by the file's naming convention for data
members and locals.

47b933a58e removing DynamicListEconLimited

9fc272fb85 Add runner script for tests needing MPI. 
The script run-parallel-unitTest.sh takes as its arguments:
 - number of processes (to be passed as -np parameter to mpirun)
 - directory in which to find the binary to be executed
 - remaining arguments form the command line for the test.

43ac2e36c6 remove the Flow prefixes of parameters only used by flow 
this has been requested by [at]atgeirr.

Note: The FlowLinearSolverVerbosity, FlowNewtonMaxIterations and
FlowNewtonMinIterations parameters are still prefixed because they
clashes with parameters registered deeply within eWoms.

b5cddef928 flow: switch it to use the eWoms parameter system 
this has several advanges:

- a consistent and complete help message is now printed by passing the
  -h or --help command line parameters. most notably this allows to
  generically implement tab completion of parameters for bash
- the full list of runtime parameters can now be printed before the simulator
  has been run.
- all runtime parameters understood by ebos can be specified
- no hacks to marry the two parameter systems anymore
- command parameters now follow the standard unix convention, i.e.,
  `--param-name=value` instead of `param_name=value`

on the negative side, some parameters have been renamed and the syntax
has changed so calls to `flow` that specify parameters must adapted.

3288548c7e disable asynchronous output for the ECL output test 
this leads to crashes deeply inside libecl. My cursory hypotheses are
that this test makes the assumption that the output is written
synchronously (it tries to read back the results from disk
immediately) and/or that libecl is not threadsafe.

f5d81513da First version of a AMG for the Blackoil equations. 
The approach is inspired by Geiger's system-amg but we use dune-istl
aggregation AMG for it. On the fine level all unknowns attached to a cell
form a matrix block and are treated fully coupled. To form the first
coarse level system we use only the pressure component to guide the aggregation
and neglect all other unknowns on the fine level. All other level are formed
in the usual way by scalar aggregation.

Currently,it has to be requested for flow_ebos manually by passing
"linear_solver_use_amg=true amg_blackoil_system=true" to it.

e65790224e replace #if HAVE_CONFIG_H by #ifdef HAVE_CONFIG_H 
it seems like most build systems pass a -DHAVE_CONFIG_H flag to the
compiler which still causes `#if HAVE_CONFIG_H` to be false while it
clearly is supposed to be triggered.

That said, I do not really see a good reason why the inclusion of the
`config.h` file should be guarded in the first place: the file is
guaranteed to always available by proper build systems, and if it was
not included the build either breaks at the linking stage or -- at the
very least -- the runtime behavior of the resulting libraries will be
very awkward.

ebc2f46967 Use pore volume weighted averaged hydrocarbon state in rateConverted. 
- pressure, rs and rv is averaged using hydrocarbon pore volume weights.
- pvtRegions is used as input in the conversion factor calculations.
- the pvt cell of the first well cell is used as the pvt index.
(Completing a well in two different PVT regions sounds like a very bad
idea anyway)
- FIP region support is added to the rate converter also for the ebos
interface.

in order to avoid code duplication, the permeability extraction
function of the RockFromDeck class is now made a public static

5fd83985a9 port the RateConverter to use the FluidSystem instead of the old fluid property API 
this makes the RateConverter stuff independent of Eigen and it
simplifies some things because the the old PVT API is designed as a
"bulk-with-derivatives" API while the rate converter code used it in
"single shot" mode without derivatives.

18fa442721 adapted to the interface change of WellsManager 
At the moment, for the ParallelDebugOutput, we put a dummy
dyanmic_list_econ_limited, not sure how it will the parallel running.

The basic problem is that when initialzing the globalWellState_, what
will happen if they can not find state information for a well in the Wells*.

If some defaulted values are used, then no big problem here.

a02a07289e Implement pressure effects in the Todd-Longstaff mixing parameter 
The Todd-Longstaff model is extended to incorporate pressure effects
The solvent viscosity is then caculated as

mu_eff = mu_s^(1-\alpha * \omega) * mu_mix^(\alpha * \omega)

where \omega accounts for the porous media effects and \alpha =
\alpha(pressure) accounts for the miscibility of the solvent and oil
when contacted.
The \alpha values can be given using the TLPMIXPA keyword

If no entries are given to TLPMIXPA the table specified using PMISC will
be used as default.
IF TLPMIXPA does not appear in the grid \alpha = 1 and the pressure
effect is neglected.
This is tested in test_solventprops_ad.cpp

a256dc0e5d Replaced SimulatorState -> SimulationDatacontainer 
Have removed the SimulatorState base class, and instead replaced with
the SimulationDatacontainer class from opm-common. The SimulatorState
objects were typcially created with a default constructor, and then
explicitly initialized with a SimulatorState::init() method. For the
SimulationDataContainer RAII is employed; the init( ) has been removed -
and there is no default constructor.

a9f758a8e7 replace the blackoil PVT classes by the ones of opm-material 
the opm-material classes are the ones which are now used by
opm-autodiff and this patch makes it much easier to keep the opm-core
and opm-autodiff results consistent. Also, the opm-material classes
seem to be a bit faster than the opm-core ones (see
https://github.com/OPM/opm-autodiff/pull/576)

I ran the usual array of tests with `flow`: SPE1, SPE3, SPE9 and Norne
all produce the same results at the identical runtime (modulo noise)
and also "Model 2" seems to work.

dd77a39d95 Remove Equil + EquilWrapper, replace with upstream 
Upstream (opm-parser) now provides a better Equil + EquilRecord, and
simultaneously deprecated EquilWrapper. This patch fixes the resulting
breakage.

One important note: The new Equil does not expose integers for live
oil/wet gas initialization procedure methods, but rather booleans
through constRs/constRv methods. This is how the variable behaves
according to the Eclipse reference manual (EQUIL keyword section).

Code has been updated to reflect this.

4b66b0874e Add methods for critial gas and gas in oil saturations 
Methods that returns the scaled critical gas (SGCR) saturation and the
scaled critical gas in oil saturation (SOGCR) is added to
BlackoilPropsAdFromDeck and BlackoilPropsAdInterface

A test is added in test_boprops_ad and fluid.data is modified to make
the test non trivial.

682f53fdc5 Remove unused arguments in PinchProcessor methods. 
This silences warnings. It also makes it clear that
the cell thicknesses are not used in the current
algorithm, the doc comment has been updated to
reflect this.

40ec39fa71 Add boolean flag to determine whether crossflow is allowed in a well 
This PR adds allow_cf to the wells structure that determine whether
crossflow is allowed or not. An extra argument is added to addWell(..)
to specify the allow_cf flag.

7bdd91d78f Allow for different surface densities in well perforations 
The surface density input in well_perforation_densities() in
WellDensitySegmented.hpp is changed from one value pr. phase to one
value pr phase and perforation. This allow for different densities in
different perforation. The test is changed accordingly.
